We are looking for a highly motivated and dynamic assistant professor for a 2-year position to commence 15th of October 2023.
The position will be in the Human Proteome Variation group at The Novo Nordisk Foundation Center for Protein Research (CPR – www.cpr.ku.dk). CPR comprises a wide range of expertise and resources including proteomics, protein production, general characterization of disease mechanisms, and bioinformatics. The Programme for Disease Systems Biology (DSB) consists of three research groups covering many systems-level aspects of biology and medicine, including large-scale analysis of microbiome data.
The position is part of an international project that focuses on the wheat phyllosphere microbiome, and its importance for the crop's resilience. Wheat (Triticum aestivum) is one of the most important cereal food crops worldwide. Currently, more than one-third of crop yields are lost due to abiotic and biotic stress factors, such as drought, salinity, pests and disease. To minimize this yield gap and to simultaneously reduce the environmental impact of current agricultural practices, future crop production needs to be achieved on sub-optimal soils with reduced input of fertilizers and pesticides (“more with less”). These challenges have increased the awareness of the importance of the plant microbiome for improved agricultural practices.
The Assistant Professor will be a part of the MATRIX project, leading the microbiome analyses and collaborating on the implementation of state-of-the-art deep learning methods in this field. MATRIX is a project under The Collaborative Crop Resilience Program (CCRP), an international and multidisciplinary research program with the aim to develop a scalable system-based strategy to harness the functional potential of plant microbiomes for improving crop resilience.

Our research
The Human Proteome Variation group (https://www.cpr.ku.dk/research/disease-systems-biology/rasmussen-group/) is part of the Diseases Systems Biology program and led by Associate Professor Simon Rasmussen. The group focuses on developing and applying computational methods to human variation data, especially genome, proteome, microbiome, and clinical data. A focus interest of the group is to develop and apply deep learning for integration of such dataset to generate new biological knowledge. We develop bioinformatics methods using either public data or data generated from our collaborators. The team spirit is inclusive, and we promote diversity.
Your job
Your task will be to analyze longitudinal microbiome data generated within the project and contribute to the development of deep learning methods in this field. You will perform genome assembly, functional annotation, and comparative genomics on both single-isolate genomic data as well as on metagenomic data. Your insights into microbe-host interaction as well as microbial community ecology will be a cornerstone in the analyses. You will be part of planning field trials and will work closely with people in the lab. The project works with many different data types and across multiple research groups. You are expected to foster collaboration between groups and across scientific fields.
You will work closely together with the Microbiome part of the group and will partly supervise MSc and PhD students.
The assistant professor’s responsibilities will primarily consist of:

- sharing knowledge with society
- participation in formal pedagogical training programme for assistant professors

Furthermore, we are looking for a highly motivated and enthusiastic scientist with the following skills and experience:
Essential experience and skills:
- You have a PhD in Microbial Ecology and/or Metagenomics.
- You are highly experienced in genome assembly, functional annotation, and the analyses of ecological datasets.
- You have an active interest in metagenomics, microbiome research and host-microbe interactions.
- You have pre- and postgraduate teaching experience.
- Proficient communication skills and ability to work in teams.
- Excellent English skills written and spoken.
- Experience in computational biology and using and developing R/Python programs for data analysis.
- Experience using machine learning to solve biological problems.
- Experience in analysis of shotgun metagenomics data.
- Experience with both fieldwork and wet lab work, i.e. collecting biological samples and processing towards sequencing.
The place of employment is at the CPR, Panum Institute, University of Copenhagen. The research environment at CPR is ambitious and international, with approx. 30 different nationalities currently represented. The Center comprises modern laboratories, supercomputer resources and state-of-the-art facilities within protein science. Seminars with high-profile international speakers and regular internal research seminars are organized at the Center. The selected candidate should expect some travel activity.
Terms of employment
The average weekly working hours are 37 hours per week.
The position is a fixed-term position limited to a period of 2 years. The start date is 15th of October 2023 or after agreement.
Salary, pension and other conditions of employment are set in accordance with the Agreement between the Ministry of Taxation and AC (Danish Confederation of Professional Associations) or other relevant organisation. Depending on qualifications, a supplement may be negotiated. The employer will pay an additional 17.1 % to your pension fund.
Foreign and Danish applicants may be eligible for tax reductions if they hold a PhD degree and have not lived in Denmark the last 10 years.
